Hi! We are having problems with our HeLa cultures
DAPI staining shows very irregular nuclear staining and blue dots in the cytoplasm. Mycoplasma testing is negative and is not a bacterial contamination.

Well, since the mycoplasma test is negative for infection, the first thing that I would check is the overall viability of the cell. This type of staining can be indicative of cell death (via apoptosis or other mechanisms).
Do you know what the percentage of viable cells are?
When do you see this staining pattern? Before confluency or after?
Are the cells in serum containing or serum-free medium?
Are they grown in adequate CO2 (the color of the medium will indicate this unless the medium is phenol red free)?

Sorry that there are more questions than suggestions, but this is a bit tough without more information.
